In Urobuchi's stories, violence can't solve anything and only leads to more destruction. Only if Homura realizes that clinging to Madoka will lead to more suffering, there will be a way out.
The hope for a superior power that will give everyone an eternal happy life doesn't work here. A buddhistic point of view (google the Noble Eightfold path) fits the moralistic structur in Puella Magica better, in my opinion.

It's a confrontation without a clear happy ending, and it should especially hit Madoka hard as she'll be forced to witness her two most important friends trying to kill each other...and all for her sake, too.

As much as I would like to see Sayaka do something, I doubt that she can without sacrificing herself in the process. The differences in power is way too much for Sayaka to handle, but if Madoka observes that sacrifice, no good comes with what is next,

I find this funny, since the ending of rebellion wasn't Gen's idea. I kind of do want a season 2 to answer the movies, but... I can wait, I want it to be good and the bar is set really high.
